My vote goes to Geddy Lee from Rush.

While I'm at it Neil Peart would be my pick for favorite drummer and Alex Lifeson for favorite guitar player. All three of them are amazing. Did I mention I like RUSH?

I have to Agree Neil Peart  and Alex Lifeson and Geddy are 3 of the most talented musicians Put the 3 of them together and that is One of my most talented bands on a whole for sure!!

Damn, there's so many, so I'll mention two that are probably not terribly well known, but deserve the honor:

Percy Jones - from Brand X (Jaco overshadowed him, but I think Jaco also borrowed from some of the stuff Percy did with harmonics and stuff)

Gary Willis - from Tribal Tech and many other jazz-fusion projects

Jack Bruce - No introduction needed.
Harvey Brooks - has played with everyone, from Bob Dylan to Miles Davis to Al Kooper to Paul Simon.  His bass playing has been on a who's who of hits and singles. One of the best studio session bassists alive.

I'll second Ray Brown on the upright - it's not just about chops - the feel and groove are where it's at for a bass player.  On the electric side, let's not forget Jeff Berlin - had Jaco not erupted on the scene, Jeff would have had his due.  I love Jaco, but I think Jeff is the more rounded player.

Jazz guys . .
Richard Davis, Cecil McBee, Eddie Gomez, and quite a few others.  Some of the European players heard on ECM in the 70's and such are original and very interesting players, also.  American Dave Holland was a go to ECM guy from that day.  Jimmy Garrison wasn't heard much outside of his being a stalwart in the John Coltrane Quartet but in the Verve releases of this group's Impulse recordings he is given a strong physical presence in the mix and his contribution is clearly to be felt.
One rock god I haven't seen mentioned or missed if it was is Jack Casady.

I was listening to Iron Maiden Killers on my Ipod on the way home from work and I have to say Steve Harris is quite the bassist as well.  Maybe not world class but still very talented.
