one I ran across and what prompted this question is Musicishere.com. Granted, it's a small site, but has some obscure artists and includes FLAC download format.

They had albums available in multiple formats including ogg, flac, mp3, wav when I bought from them.

Check out HDtracks.com.  They have the best selection I've seen yet and it keeps getting better.

The FLAC website maintains a list of musicians, labels and online stores offering FLAC encoded music. Not sure how comprehensive it is but it's a good starting place.
