Should I disconnect the outputs that go to my line stage when I use this to burn in my phono preamp, or leave them connected, or turn the unit on (at low volume)? Does it matter?

You can do it either way. Having an input signal to the linestage will not cause any harm. If the unit is turned on, then it too, will get burned in. This is the easy way to burn everything in the chain.
