I've started looking at the UFO kit, thinking about design and have a couple of questions.

1. Is there any reason that the top and bottom boards have to be 2 inches apart?

2. Can the top board be mounted upside down with all parts facing downward? I know that I'd have to make sure that the batteries were secure.

The boards can be as far apart as you want.  Just be sure to adjust the LED cone angle.  The listed parts have a relatively wide angle of illumination and just barely covers the strobe pattern at 2".  Reduce this distance and you get illumination hot spots.

Top board can be mounted either way.  Most components can be soldered to either side of the board, the exception being the DIPs.
