I have currently 4 isolation transformers, 3 are in use now.  The question is whether I go 220 with a step down.

When I wired an extra outlet to power my amps, I used the only breaker in the system that was free.  I didn't have a choice (although I could ensure that the rest of the system is on the same phase and switch breakers to make it on the same phase).  However, since everything I run converts AC to DC, how would being on two different phases affect anything?

The problem is not that it converts to DC. The potetial problem is the  AC current and how it is returned to ground. If the equipment cords are polarized correctly than there should be no problem. An incorrectly, or non polarized line cord in this situation could easily create one heckuva ground loop.
