While I am in Bypass 2 ch mode, my CD analog inputs works fine from my OPPO BR Player.

Can I use other analog inputs other than CD? 

For example I also have an Apple TV and would love to feed its analog outputs in the Bypass 2 ch mode.

Yes any high level input is fine.
