Copying Music Files

I've had this little problem with my FLAC files served to my squeezebox for a while, but until now I haven't been able to work out why.

I ripped some discs using EAC, and had them on one hard disc.  Then I copied those files onto another hard disc so that I had a back up.  Then I moved, and had no idea which disc was which (both hard discs were identical external drives), but it seems that I hooked up the copied drive.  On quite a few albums, then, I discovered that I was missing tracks when I tried to play the album.

Yesterday I tried copying some FLAC files from one disc to another and ran into the same problem.  But this time I might have worked out what was wrong.  It seems when I saved the files, some of them copied with a .FLAC extension, while others copied with a .FLA extension.  I expect that slimserver doesn't recognize the .FLA extension.

I'm wondering why this fault would have occurred in copying?  It's not as though I might have cropped off the last "C" or anything:  I copied a folder full of material at one go and the error showed up randomly.  Is there any way to ensure this doesn't happen again?  And is there any easy way to fix things now, or will I need to change all the file names individually?
