I believe Easy DC-DA Extractor will do this (and much, much more) but I have never tried to do that type of conversion.  It's an excellent program (kind of like EAC but simple to setup and use) and can be found at:  http://www.poikosoft.com/

I have been using MediaMonkey to convert WAV to MP3 but it does WMA to FLAC as well.  Works well & have plenty of features to play with.  I have the Gold version which has added features & once subscribed it's a lifetime membership ie: free future upgrades.
