There are discrete codes for ANALOG, DIGITAL,HDMI and 2CHBYPASS.  Those selections are exclusive, selective, selecting 1 of 4
 automatically switches off the other 3 off.  Thus there is no real need for separate OFF selections (digital is an exception carried over from SP2). 

2CHBYPAS ON = 053
ANALOG ON = 054  (note: analog does not have a LED on the front panel, but it is indicated by switching off the other three LEDs)
HDMI ON = 055
DIGITAL ON = 056

Similarly, STEREO, SURROUND and MONO are exclusive modes when select 1 automatically deselects the other 2.

They are normally non-volatile.  Whenever you select any of the setting sources or alternative inputs like HDMI DIGITAL etc, they
are automatically saved within 2 seconds, then restores any time you select a particular source button.   If you power it down,
 next time on power up it will restore the last used settings and selection including volume (this can be overriden).

Yes.  STEREO selection is associated and saved together with the source button used.  If you re-select source 1 (HDMI1) then it will reselect STEREO.
You have to manually de-select stereo.  Stereo status is indicated by its LED so it is easy to notice.
The same with the 4 alternatives ANALOG/DIGIT/2CHBP/HDMI - they are associated with each source button.  The first 8 source button
 is associated with 1 of 8 HDMI input (but you have to select HDMI alternative to enable it). 
That behavior can be overriden by AUTO SAVE=OFF parameter, in that case no automatic saving will be performed.


Re:  How does the headphone amp compare to the bha1? Would the amp in the SP3 make the BHA-1 redundant for my application?

SP3 headphone output is meant for monitoring only.  BHA-1 has higher quality output (lower THD than the SP3
 headphone output under a realistic headphone load, for example 16 ohm), and also higher output power than SP3.
