I want to make sure I get the bracket orientations correct and also the crossover placements.

I haven't built an AV/3-S but I would expect the orientation of the braces is the same as it is in the X-CS Encore, that is the half circles face toward the front.
Here is a picture of some X-CS Encores. Ignore the side braces and the other two half braces toward the back of the cabinet, the AV/3-S doesn't have these.

Plywood huh?
Are there any advantages or disadvantages to using plywood instead of MDF?

Plywood is stronger as a brace. It is also slightly more resonant then MDF.

I have used MDF once or twice before ...then vowed never again because
of the shear amount of toxic dust it produces :(
The 'burning' you see on the plywood is due to the fine tooth saw blade I
use to help reduce splintering. And also that particular batch of 3/4" birch
plywood was the densest and heaviest I have ever encountered.

If you do choose to use plywood, be sure it is Baltic or Finish Birch plywood, not regular or even furniture grade plywood. Both regular and furniture grade plywood have a lot of large voids in them. Baltic and Finish Birch plywood do not.
