I have a Stratos HT3. I used to have another power amp with 2 sets of speaker output terminals, but the Stratos only has one set per channel.

Can I safely connect a subwoofer (high level signal) to the speaker terminals on my Stratos at the same time as my main speakers are connected as well?

If you mean the speaker level inputs of a sub, then yes it's no problem. I have one sub connected to each of my mono's and everything is happy.
