Well, according to Klaus, one is for the MC while the other is for MM.
I found that the difference is the switch, not the inputs.

Right, the switch changes things to match MM or MC...

So either input set works and the position of the switch (which is marked on the back) determines whether it is optimized for MM or MC.

Does that mean one could have two phono inputs connected at once and simply match which type was playing at the time with the switch? The second connection would not affect the one in use?

I don't think I would ever have two phono sources connected at the same time.  Seems like a bad idea to me, regardless of the pre-amp.  If you really enjoy vinyl, I would suggest the Xtreme Tempest or a separate phono stage.
